Make it so you can toggle off beheading rune on sword by a command or right clicking it in Inventory. Because no one wants 951153451 skeleton skulls while farming bones.

This is not going to happen, this is by design.

You choose your own runes, if you want a sword without a specific rune then you are free to make it.

This outlines the exact reason why runes are designed the way they are, it allows you to create as many configurations as you would like.
